it cant do anything when its so deep. it can grow to an uncovered block in a 3×3 cube around it (tried it ingame with 24x speed)

Remove it with a pick. Overall, as long as no grass is connected to that dirt you should be fine. Otherwise, brown painted mud looks practically the same as dirt and no grass will grow on top of it (excluding jungle grass).
