My guess is that Thorium changes boss behaviors on higher difficulties like Calamity, or that it bugged and spawned extra copies (maybe some broken BoC code made it's way into an updated Duke AI from your version of TModloader, Thorium, or Terraria in general, interfering with each other.
I think you used multiple fishing lines, and that caused multiple dukes to spawn. I have had that happen before
